A server motherboard is the main circuit board on a server. The motherboard is like a big highway for communication. All the systems connected to a motherboard communicate through the motherboard at some point.

That is how it has a higher capacity for more RAM as compared to the lower RAM in a server based mother board, which also has lesser number of slots available. While there is nothing wrong with having a single server run on desktop hardware, its performance will depend upon what it does.

But if a desktop based mother board is used to load several systems, it needs to have a much higher capability, speed and RAM. A server based mother board can further provide a higher processing speed due to the fact that it has more space available to run many processes, more quickly, at the same time. Moreover, when heavier applications are run on a desktop server and they are accessed by many systems simultaneously, there are more chances of a bottleneck at the minimum or even a server hang up.

This is rarely a case with a dedicated server based mother board. If you need to run many small websites, it will be a piece of cake to run them on a Linus server with a RAM as low as 4GB and you will not need any server hardware in such a case.

If you need to do much more than this, you are going to need a server motherboard. This is again because of the fact that it can accept more RAM as compared to the 4 memory slots on a desktop based mother board. The 4 memory slots can have a maximum RAM of around 20 GB at maximum.

What if what you need is more than that? That is when you are going to need a server based mother board. In short no one server is the best for all tasks. It will really depend upon the type of performance and the space that you want from your server that should decide which one you should opt for.
